One way to think of pKa values is that they represent the pH at which a functional group is protonated or not. Consider the amino acid lysine shown with its various pKa values. At what pH is the molecule maximally protonated?

to understand when the amino acid lysine is maximally protonated, it's important to consider the ph in relation to its pka values. the pka value of a molecule is indicative of the ph at which half of the species is deprotonated (loses a proton) and the other half remains protonated. lysine has three key functional groups each with a different pka: the alpha-carboxyl group (pka ≈ 2.2), the alpha-amino group (pka ≈ 9.1), and the side chain amino group (pka ≈ 10.5).

at very low ph values, all these groups accept protons due to the high concentration of h+ ions in the solution. as the ph of the solution increases and approaches each pka value, the respective groups begin to lose protons. at a ph lower than the lowest pka (around 2.2 for the carboxyl group), all the groups will be fully protonated because the ph is below the pka of all functional groups. this means the carboxyl group is in the form of –cooh, and both the alpha-amino and the side chain amino groups are in the form of –nh3+.

therefore, to find the ph at which lysine is maximally protonated, we look for a ph value that is below the lowest pka of the amino acid. in the case of lysine, since the lowest pka is about 2.2, a ph significantly lower than this, such as ph 1, guarantees that all functional groups (carboxyl, alpha-amino, and side chain amino groups) are in their protonated forms. thus, at a ph of 1, lysine is maximally protonated with its carboxyl group as –cooh and both amino groups as –nh3+.
